If a user needs to have access to only two locations to transact on, how can i set that up? On the employee record, you can only select one location

You should be able to hold down the control key to make additional selections.

I see I misread your original post. Are the locations unique to a subsidiary? I think this could be handled with a combination of department configuration and permissions on user role, forms, etc. Can you share more of the use case?
use sublocations
depending on your needs, setting up subordinates may work

if the locations are already set up, would i have to create those locations as new sub locations? how would they be connected?

edit your two old locations to be sublocations of the new one
set your employee's location to the new parent location
