What exactly does Transaction Nexus not valid for Transaction Subsidiary refer to? I am logged in as an admin and want to create an opportunity for a customer who is part of a different subsidiary than what my account states.

You need to add the Nexus of the customer in the Nexuses subtab of the Subsidiary record.
