When merging customers, and assigning masters, will the related records/transactions of the "duplicates" that join the master, also come over, or, will only related records/transactions of the master remain?

No everything comes over. Every once in a while that process gets stuck on random stuff though, so I would definitely test merges in a Sandbox. No undo on those!

No data should ever be deleted, if there is a large number of transactions I recommend exporting a list before merging. That way you can check all of it was merged. Like mentioned above, sometimes if there is a lot of data it might get stuck in a random place, but it will never be deleted, so you would just need to move it.

So I assuming the master would override the main fields in the first few sections, whereas any lines, transactions, relationships, information that can be stored as a list, is all combined?

Yes, that is why the master you choose should be the one with the accurate information in the first few sections. The primary function of merge is to bring transactions to the right parent record.

Is there a simple way to export sales orders such that it is one file with all the necessary lines or would I have to create a report/saved search and choose all the fields as columns?

Do you have "view all transactions" button on your customer record? You can export there
