I created a custom transaction line list field sourced from subsidiary list. I noticed that the subsidiaries available in the dropdown is limited to the subsidiaries that the role has access to. Is there a way to bypass that?

This seems doubtful to bypass. Could you try to make a custom record that mimics the subsidiary list? Then they can select from that list?
