I used to have an option to select Due To/From Subsidiary field in a transaction saved search but now they’re gone in our account. Has anyone experienced that?

Using the netsuite field explorer on the actual record, are you able to pull those values?

Yes. It's a standard field especially on Advanced Intercompany Journal Entries
