I have to run a script that will update a new field on the Invoice. If I launch it, it will fire the User Event. Other than undeploy the User Events, is there's a trick that I can do where I update the invoice but it will NOT fire the User Event ?

You can try a csv import that is setup to not run server scripts and workflows
