I've had this before and it was excel rounding my results in the csv at the point of saving. Make sure you set the format in the debit and credit columns to "0.00" before hitting save

Other than that, make sure you're specifying an external ID for the transaction and sort on that. Forces you to create a unique key and groups the transaction lines together
