I'm not sure what you are trying to do, but each item can only have one external ID but, each location can have an external ID itself and you can use the combination of the two to transact with NetSuite. If you are looking to provide a quantity available metric per location, to a website, you'll have to get a little creative, but I still don't see how an external ID per item/location combination helps.
