If you have 1 sales order That has 2 item fulfillment Would you be ok if NetSuite created 1 invoice in this scenario? If so I would recommend to use billing operations to invoice your sales orders. Ensure the invoice in advance of fulfillment feature is disabled

Thank you for your answers. @AI1 do you know if it is possible via record transformation using workflow to generate invoices only for specific lines of a sales order based on a condition like if a box is checked then we generate the invoice ?

No I believe it will just invoice the entire SO like clicking the Next Bill (or invoice) button on the SO However if you have Invoice in advance of fulfillment disabled then I think it will only invoice what has been shipped
