When you create Credit Notes, do you create them against invoices or can you just put apply it on the customer account and use it later?

Credit memo will be attached to invoice I believe you only have deposit option on customer record which you can apply in future

You can do either. There's nothing stopping you from posting an unapplied credit memo.
