A search has already been saved with that name. Please use a different name.
Why is this error thrown? Is it due to the same name but with different IDs?

That would be my guess, I imagine it'd be pretty confusing for a user if they saw 2 searches with the same name!

Right. But we don't get the name of the saved search in the XML. So the only way to fix this is to remove the search from the deployment. Get into the system, rename the existing one, deploy the new one. Right?

That sounds logical, I've never encountered this but if I did, that would be the action I imagine I'd have to take.
