I have a Project with Billing Type = Fixed Bill, Milestone and a Billing Schedule attached to it. According to the Billing Schedule, the first bill should be 10% of the whole SO when Task 1 is complete, 50% when Task 2 is complete and 40% when Milestone 2 is complete. (Task 1 & Task 2 are under Milestone1). But, when I set Task 1 on the billing schedule to 'Complete', and click on Next Bill on the attached Sales order, the invoice is generated for the whole amount instead of 10% of the amount. Any idea why?

just to check, is the billing schedule sourcing correctly to the SO line when you associate the project to the SO? What does the 'billing schedule' sub tab on the SO say will be the breakdown of invoices?

@PaulJ The Billing Schedule is attached to the Project. The SO is linked to the Project. There is no need for SO to be linked with a Billing project, because it should read the schedule on the project.

@Sue Bhuvan I agree that it SHOULD, but it appears that it isn't. 🙂 If you have a milestone billing schedule set up on the project , and then associate the project to a SO, the milestone billing schedule should then be sourced to the billing schedule field on the SO, which will then populate the 'billing schedule' subtab on the SO based on the estimated close date of each milestone task. If you're not seeing that, then the configuration is incorrect and NS is not receiving any direction on billing other than bill 100% when the user clicks next bill. Hope that helps....
