One of my Custom role ignores the Custom Transaction form and Prints the I/nvoice with the Standard form. Do I need to provide any specific permission ? I already have the Custom Transaction Form permission as Full

From the manage role page, you should be able to select the preferred forms under the Forms subtab. Maybe try that out?
