Did you charge tax on the original sale? If so, you'll need to refund that too. I've also gotten similar errors due to rounding happening from a 3rd party app/integration. If you go into the order and adjust the corresponding line item (inventory line, tax line, shipping line) up or down by a penny, that resolved it for me.
