I cannot find how to assign email templates for Cases. I created a custom template in system email templates, however when I go to Setup>Support>Support preferences there is no where to select a new template for Case Notification. (this is where help documentation said to assign the template) Is it somewhere else or am I perhaps missing permissions on my role to do this?

Hi @WFL2 - Have a look under Setup -> Support -> Case Profiles, then go to the notifications tab.
