What is the best way to setup vendor ACH payments? If this requires 3rd party software, what is the best package to consider?

Natively use the electronic payments bundle that comes free/standard with most NetSuite accounts now For 3rd party FISPAN is awesome

I second fispan. JP Morgan uses them and several other banks do too I think. Native ACH and Check Payments through the NS interface
