Does anyone know which Check Number (suffix) is controlled by the Auto Generated page? There's a few types of checks and it's a little confusing

isn't it 'Check #'?

Check # is different on different transactions afaik

You can set check number series for different bank account and when on any transaction that bank is selected than after transaction process that check number will be used
