you mean you will have 1 source i.e shopify to 2 NS Accounts

No two different netsuite accounts, One account employee data needs to auto update in second netsuite account

You'd need a script or some sort of middleware just like you'd need with integrating NS with any other app, but I don't see any reason why it wouldn't work.
