I have a custom email and phone number record that is sourced from the Customer record. For some reason when I update the email on the customers record and refresh the custom record page it updates it. When I change the phone number it won't update the customer record unless i delete and reenter the customer.

Is the Store Value attribute checked on the custom phone number record? If so, that will prevent the field from updating. Try unchecking it.
