Is there a native SCA functionality for adding a Credit Card processing line to sales orders?

I think the short answer is no. Are you looking to include a status message from your payment integration directly on the sales order within NetSuite SCA? Also, could you let us know which payment integration partner you’re using?

We are looking to increase the sales order by 1% as a credit card surcharge. The $1,000 purchase would be authorized at $1,010 and a final Cash Invoice would $1,010.

That is a customization based on the payment method selected on the checkout.
