You are running in to all this problems because they are using sales order department for a wrong thing... Meaning department are mean to be use for expenses and accounting tracking by departments... then who create the sales Order should be the department on that SO because that expense would be bond to that department... If they use department for something else, they need a new custom field, that would be the right way to go from my perspective and logic...
