Sales tax is calculated automatically on orders from Shopify. how do we generate sales tax through orders manually inputted through NetSuite? Can it still be done through Avalara or is it a standard NS Tax setup?

yes, it can be configured either using native NS or Avalara also provides for exactly these situations

Shopify uses AVALARA's tax engine too...
