After refreshing Sandbox, what is the best way to update links?

Which links? Url in scripts, searches or you mean the tokens ?

I am still not clear what's the problem you are facing. Is sandbox refresh done and sb is up and running ? Is it something related to your sso login? You can simply give them the sb link for login.
