We currently use undeposited funds to reconcile our bank account as we have payment gateways depositing in batches to the account. I'm not sure exactly how to reconcile these using the native NS reconciliation without using undeposited funds because of the batches. I can't reconcile directly to the bank because I am not seeing transaction line detail, I am only seeing the batches coming over which will not match my transactions in NS. Any advice?

I'm not sure I follow why you are asking a question as it seems like you have the right answer- You bring in the customer payment into undeposited funds via customer payment or cash sale, you then record a deposit into the bank account from the customer payments/cash sales. What you describe matches that. Is there something I'm missing perhaps?

I was attempting to limit the steps of having to deposit EVERY transaction and use the native netsuite reconciliation. Right now we do all of our C/R outside of Netsuite because every single item goes to undeposited funds and has to be deposited
I was attempting to see if any other organization whom uses a payment gateway has found a good way around this to still use the NS reconciliation function.

Wouldn't you record your deposit transaction in such a fashion as to match what clears your bank?
i.e. there were 5 cc payments on 5/28 and they total x dollars, and my deposit was x dollars? maybe accounting for fees via the cash back option

Yes I believe you are right, we have 3 separate payment gateways and I was looking for a way to reconcile the NS transactions directly to the bank account rather than three separate deposits for each day. Each deposit containing the granular transaction data in NS. I guess continuing to use UF is really the only way to have it work correctly in NS

We created seperate "clearing" bank accounts for each payment gateway, and we enter a bank transfer every day to transfer the settlement amount to our primary bank account.
