@mlee in implementation I have used quote as substitute for proforma invoice to send it to the customer and booked the payment as deposit. In the advanced PDF template for quote just changed the name from quote to "Proforma Invoice" also linked the quote to the deposit via a custom transaction body field. Since Quote doesn't have any GL impact it will not make any mess. My 2 cents worth.
