we have one script which is deployed on the Build Assembly and create a Fulfillment order if the linked SO is pending Fulfillment and I was working fine but after we enabled the Intercompany inventory transfer feature, the script stop working

Have you looked at the setting the line field “Inventory Location”? I think that gets added with that feature. Maybe
