Good morning,
Let say I shipped 2 boxes, each full of items, and each box with a different tracking number, if i understand well, Netsuite will save the 2 tracking numbers on the Item Fulfillment in the tab "Packages". Will there be a way to see what is in each boxes ?

Where is the decision made on the content of each box? 

It's done by human being.
Customer orders 50 items.

We can put 20 items in one box and 30 items in the other box.  We have 2 tracking numbers from Fedex.
I see that in Netsuite we can assign the tracking numbers to the IF but what about the Items in each box, where can I enter them

I’ll defer to others on this. I can only think of entering it in the text of the Package Description.
