What is the best practice for creating intercompany bills and invoices (but no SOs and POs)? Per testing, if no POs and SOs, since the bill and invoice are not linked, they show up on Intercompany Reconciliation report and would probably stay there indefinitely. Is it better to just force the users to use POs and SOs so the native linking of the intercompany transaction is retained?

I believe in the 2020.2 release you can now link interco bills and invoices by customizing the form and exposing the new field called ‘Paired intercompany transaction’. You can check out the release preview notes, transaction pairing section.
